I think, you are right: there is no sense to cut peaks by the same method as sinks (I suppose ArcInfo uses method by Martz & de Jong, 1988) for hydrological modelling, because peak volumes are normally about 1000 times (and more: peaks may be mountains) larger than that of sinks. I stay peaks unchanged in my GIS for similar purposes, but you may try to smooth your DEM by a local filter (and after that to fill sinks), with no peaks cutting.
