Check out the GCDB http://www.blm.gov/gcdb/
This is by the BLM. They are, in conjunction with the Forest Service, state/county agencies, currently in the process of creating coverages for the PLSS in a GIS format. You can download the files from there. They are also in the process of obtaining survey grade GPS coordinates for the sectional data.
There are sites like Geographical Locator http://chasm.msu.montana.edu/gl/index.html that can convert points from PLSS to lat/long. While that would prove too time consuming to do on each point it can be used as a benchmark on those goofy sections. I'd have to agree with Bill, none of them are six miles square, some just make you wonder. But checking against the quad sheets and data from the GCDB can keep you from going off track.
