The Summary states: "The script prompts the user for a 'From' theme and a 'To' theme. Distances to the nearest feature in the 'To' theme are measured for each feature in the 'From' theme.

There is a script available that can calculate all distances from the points in one theme to the points in another theme, located http://arcscripts.esri.com/details.asp?dbid=10761. In your case the "TO" theme would be the large set of 25,000 points, the "FROM" theme would be the set of 25 control points. The resulting distances are stored in the "TO" Theme table, one column for each point selected in the "FROM" theme table.
You would have to modify the script if you want the results to be stored in a new and separate table, containing only the distance to the CLOSEST FROM point.

Just clarifying a few things: The larger data set consists of approx 25,000 points. They are the centroids generated from a polygon file, so if using the original polygon file would be easier, it is available. I am running AV3.2 and have used it quite a bit, but have not used spatial analyst much!
