Andy,
You might want to look into the following DOS commands: geotifcp AND listgeo. They are both free downloads. I can provide a copy if you can't find them online (I found mine using Google). Anyhow - geotifcp will allow you to copy TIFF with updated GeoTIFF metadata. That would allow you to batch update the GeoTIFF headers. It will typically pull the header information from the TFW. However you can also use the listgeo command to list all of the GeoTIFF metadata into a text file. Then you can modify that text file and then read it back into the GeoTIFF using geotifcp.
Let me know if you need help with these commands (assuming they will help you). There are also FREE GeoTIFF tools available from the Intergraph web site http://www.ingr.com/gis/support/Tools.asp You will see references to ESRI all through this site. Additionally, there are a set of tools named ImageStation Raster Utilities - these might help you tremendously. They are well worth the download if you are going to be spending ANY time administering GeoTIFFs. Additionally - in this toolkit is included a application that will BATCH create pyramids for each of your GeoTIFFs. That way you won't need to wait for ArcCatalog to create the pyramid for you. This is very nice if you have several thousand images (like we have).
Anyhow, hope this information helps. Let me know how it goes.

Andy,
Sorry to say, I can't shed any light on the problem you are having... I am still kinda confused about how the AUX file works. I hope someone else can enlighten us.
We don't have ArcInfo 8, just ArcView 8. So the CONVERTIMAGE command Toby mentions isn't available. If I need to override the GeoTIFF header information, I open the TIFF in an image editing program (PaintShopPro) and resave it under a different name: this seems to eliminate the header. Then I create a TFW, as well as defining the projection via ArcCatalog. Not very efficient for multiple images, but I haven't found another approach without requiring more software.
A related annoyance: ArcView 3.x would read coordinate information from an image catalog DBF table, overriding GeoTIFF and TFW information. You can use the same image catalog in ArcMap 8.x, but it seems to read the coordinate information from each image's GeoTIFF header or TFW, not from the catalog table.
