I can't speak to the tools you are using but...
A common problem when converting statewide DEM data to Lat/Long is that
tools have problems when you cross over UTM Zones. You may try doing the
zones seperatly and see if it works.
BTW MicroDEM is great freeware for managing/merging DEM data. Check it out
if you continue to have problems. Hoever, it also has problems with zones
but there are steps in Help to stitch the results together.
