.hgt files are from the SRTM mission.
3DEM can open them and turn them into a USGS DEM, etc.
3D Nature has a tool that's good for patching small holes.

For big holes you'll need to merge in other data (GLOBE/VMAP
contours/dted/etc..). There're a variety of other tools, google around
for 'srtm tool' or 'srtm conversion', etc etc.
