Thanks everyone for the suggestions. Margaret Gooding and Gary Andersen both suggested that I look at the symbology, which I had left as a feature. By changing the symbology to catagories (selecting unique value then leaving all other values selected) I was able to append new data to the existing shapefile with the new data appearing in ArcMAP.
